I've seen "Annie" over 30 times, but that's including Broadway (6x for the current revival and 1 for the last revival), tours, regional, and community theatre productions.
I saw "Spelling Bee" 11x on Broadway and once at a school, "Godspell" 11x on Broadway, "Next to Normal" 7x on Broadway, and "Shrek" 6x on Broadway.
Other shows I've seen 2x or 3x each, but the ones I mentioned up top are the ones I've seen the most.
I’ve seen “My Fair Lady” in a Broadway revival (with Rex Harrison when he was much too old to play the part), in a City Center revival (with Fritz Weaver and Inga Swenson), at the Kennedy Center (the new production), and an abortive attempt at Arena Stage, where they had to shut the performance down because both Eliza and her cover were down with flu.
I’ve seen “Fiddler on the Roof” more times than “My Fair Lady,” but I’ve lost track of how many times. My latest two were at dinner theaters. Those hardly count, in my opinion, but I have to admit that one of the dinner theater Tevyes was terrific, even though, at 27, he was much too young for the role.
“Phantom” is my personal record: Once at the Kennedy Center (a national tour with John Cudia and Marni Raab), once in Baltimore (a national tour with Tim Martin Gleason and, I think, Trista Mouldovan), twice in Las Vegas (Anthony Crivello both times and, the first time, Sierra Boggess; the second, someone whom I can’t remember), four times on Broadway, including the 25th anniversary (Hugh Panaro each time, with, I think Trista Mouldovan, Samantha Hall, Sierra Boggess at the 25th, and someone else whom I can’t remember, maybe Trista Mouldovan again). As far as the Raouls go, I think I saw Tim Martin Gleason and Andrew Ragone in Las Vegas, Sean MacLachlin in Baltimore and once on Broadway, and Kyle Barisich several times on Broadway. (I’m not sure whom I saw at the Kennedy Center). BTW, I think both Sean MacLachlin and Kyle Barisich would make terrific Phantoms, and I’d love to see one of them get a shot in the new national tour.
OMG I totally forgot HAIRSPRAY! 1x Broadway, National Tour, Regional, and 2x High school. So 5 times!!
Saw EVITA, BRING IT ON, NEWSIES, and MORMON 3x on Broadway, and then WICKED once on Broadway and then both national tour companies at Kennedy Center and the Hippodrome. So 4 shows tied for most seen! Haha. When EVITA starts touring I'm sure it'll pull ahead.

Wicked (4 productions), Next to Normal (5 productions), and Carousel (4 productions) are the only ones that I have seen in the double digits (10's for N2N and 20's for the other 2). A third (local) N2N production will be staged in my city this year, so that number will go up again soon.

I've seen Avenue Q 6 times (in London and UK Tour) and The Producers and Wicked 5 times each (combination of seeing Broadway London and Tours, repeat viewings of these 3 weren't entirely intentional to that number!)
Rent I've seen 6 times (NY, Tour, London) and Angels in America (both parts) 4 times (those are intentional I'm writing my PhD on them)

No multiple viewings of the same production, but I've seen all 5 productions of GYPSY (Merman, Landsbury, Daly, Peters, and Lapone) as well as the movie and TV versions, I've also seen all 3 How To Succede (Morse, Broderick, Radcliff) and I own a copy of the movie of that one.
I saw the recent Anything Goes revival 31 times. I just couldn't get enough of that tap number. Oh, plus Sutton might have had a little to do with it. :p

I feel like there's more, but this is all I can think of off the top of my head.
I ran spotlight for a high school production of Joseph, and so including dress rehearsals and performances, I saw that production at least 15 times. And then, I've seen countless other productions that friends were in (why does everybody do Joseph?) bringing the number beyond 20 times, probably. This was far from intentional--at best, I have toleration with mild irritation toward this show.
I've seen Evita four times, Ragtime twice, Rock of Ages twice, Spelling Bee twice, Drowsy Chaperone three times, Pippin twice, and A Christmas Carol twice. I try to see different things, so most of these were either because I had interest in a completely different production or I had a friend or family member in a production.
The only show I've seen more than once is Phantom of the Opera, three times. First time was with John Cudia as the Phantom, and the last two times I saw Hugh Panaro. Both were great :)
