Hello.

Yesterday I saw wicked for the first time and enjoyed it very much but wonder if people can clear up some questions I'm having about the end.

The big revelations are that Elphaba doesnt really dieand it was a fake death and that Fiyero is the scarecrow.

Now, is it correct that fiyero was in on the fake death yes? If so, when can it be assumed that he was involved in that from? From the start, as in as soon as he teams with Dorothy? We also see a scene where elphaba gets a message where she announced that fiyero was dead. What significance does that have? Was it really a secret message or something?

Can't answer all of your questions BUT I can say that Elphie never announces that Fiyero is dead - she tells us that we will never see his face again...

Elphaba lies to Glinda (and essentially all of Oz) because they were both in on the plan of them faking their deaths all along. They didn't want Glinda (and again everyone else) to look for them/hold on to hope after they "died".

I actually can't remember them planning it physically in the show. It's so different from the novel at that point and I remember the novel a lot more clearly.

They did plan it out considering Fiyero says "It worked" once Elphaba appears. But there wasn't an actual scene where they start to plan it out.

They kind of really start to plan it you could say after "As Long As You're Mine." Also, she never says that Fiyero died, so I don't know where you got that part. But they were the only two to know.

Fiyero planned it all himself.
If you remember, in the Wizard of Oz movie, the Scarecrow was the one who caught on fire, causing Dorothy to throw water to save him and, ultimately, melt the Witch by accident. This was all just an act as a part of the plan. Fiyero sent that note letting Elphaba know that he was still alive and explaining what his plan was for them to escape. Given that Elphaba was staying in one of Fiyero's castles (as mentioned after As Long As You're Mine), Fiyero knew where the trapdoor would be and advised Elphaba to stand over it.
As for, "We will never see his face again," Elphaba wasn't lying, but she was using multiple meanings in that sentence; Elphaba understood it as Fiyero being drastically transformed physically, but purposefully made Glinda think Fiyero was dead so Elphie/Fiyero could escape Oz undetected.

Winnie Holzman's book for Wicked leaves out a great deal of material and details. Trying to make sense of it is like trying to put together a puzzle without all of the pieces. Try reading the novel. It answers a lot more questions than the show does though it too has some timeline flaws.

It's not going to answer any questions about Fiyero as the Scarecrow and Elphaba living, though.

While I like the novel a lot more than the musical, reading it won't help you understand the musical at all. Comparing the two plots is like comparing apples and oranges.
