Can't beat a cookie or two (or six) from Schmackary's!
I usually go to Junior's late at night for their cheesecake. I believe they offer breakfast pastries in the morning - and if I can judge by their cheesecake, you can't go wrong.
Bouchon Bakery in Rockefeller Center or Columbus Circle. (Thumbs up to Donna Bells, too. Love their biscuits.)

Glad Juniors added another location(49th St) which is lees crowded then the one on 45th St.

Always get a dozen when I am in NYC and bring a few back home to NC.
I haven’t done it lately as I’ve been staying further away from Times Square, but I used to enjoy having breakfast at Blue Fin. I enjoyed sitting in the front near the first floor window and people watching as people walked by in Times Square. They have a breakfast menu that ranges from light to heavier fare. I will say when I walked by in June, it appeared that maybe they’d converted that front area into another restaurant, but I may have just looked wrong. Regardless, they still appear to serve breakfast:

They do serve pastries, but I doubt they’re the “best pastries on Broadway.”
Another vote for Donna Bell's at 301 West 49th Street just off of 8th Avenue. Tiny place, no seating but great breakfast sandwiches (especially the biscuit sandwiches), scones and Southern-inspired pastries.
Those lemon bars...dear GOD!! And their biscuits can just be eaten with no extra butter. You never know what they will have in there....but it is, mostly, all good! Can't go wrong with the desserts.
Schmackery's is wonderful and you should drop by but don't miss out on Donna Bell's. Just don't!
I’m glad dmwnc1959 started this thread. I’m adding Donna Bell’s and Schmackary’s to my New York favorites on TripAdvisor so I hopefully won’t forget to try them.

^ ^ ^ This made me crack up, since I was just up in Cleveland last month and wanted so badly to stop by Malley’s to get a box or two of Buckeyes. If I’d known that I could use them for “trade”...lol 
As for the other suggestions...WOW! I used Google Maps to research each and every one, and I think I gained 15 pounds just looking at the pictures!!! Sooooo tasty looking. I’ll have to save this thread for future trips to NYC to make sure I hit them all.
Thank you to everyone for the fantastic tips! Can’t wait to get to NYC this weekend and try a couple of them out. :)

Also open later (11am or noon) is Gabriel Kreuther Chocolates on the other side of Bryant Park (42nd?). Right now the dessert selection is weak (go when it's not summer) but they have excellent/expensive chocolates.

Yes, I think the guy that owns it with her is her best friend. He is in there a lot. Have never seen her there though. It is also a tiny place. No seating except 2 window seats that people use sometimes. They also make a certain amount of things each day so i would suggest getting there earlier in the day.

Amy's Bread on 9th between 46th & 47th. Huge assortment of breads, pastries, cookies...
Levain Bakery on the Upper West Side. Two locations about a 3 blocks apart. The classic basement location on 74th (the line can get pretty long) and the new one around the corner on Amsterdam.
