You must see both. It's a rare opportunity to watch the seismic cultural shift of 17 years from the Boys of 1968 to the Boys of 1985 live onstage and in the flesh.
"Sophie's Choice" was literally the first sentence out of my mouth when I saw this on the board. I haven't seen BOYS yet (2 weeks away!), but ANGELS rocked me to my core and stuck with me. Plus, tickets are discounted all over the place right now (it hasn't left TDF), and that will likely disappear once it cleans up Tony Awards.

Angels is a much more demanding play for all involved: the actors, theater staff, and the audience and so on. Millenium Approaches is more of a traditional play with a nearly impeccable dramatic structure. Perestroika, however, requires you to actively follow an array of philosophical, cultural, societal ambles as it is a play that never stops spinning forward. It’s more dreamlike, poetic, yet also more raw and messy just like the world from which it starts. Personally, I find Perestroika to be a far superior play if you have to separate the two, and it has a ton more to chew on. But really, the two parts are not really separable as they together constitute not just a gay play but what I consider to be a zeigeist play.
As for Boys in the Band, it’s enjoyable and has some fine performances. It’s just that it never amounts to a fraction of what Angels is.

This. Angels will challenge the way you view your life. Boys is historical and rarely done as well as it is being done now at the Booth, but if a choice must be made there is no real competition.
BOYS is receiving a very fine production of an important, if creaky, play.
ANGELS is receiving an extremely fine production of a play that rewrote the laws of contemporary playwrighting for a generation. And as Danielle49 says, you'll walk out changed.
I’d say Boys in the Band. You won’t see the likes of it with a cast like this again. It was an event. Angels was filmed and you may be able to catch it at some point.
