I don't know about the Brooks Atkinson being open come spring, I think Waitress has at least 1-2 years left, and with very savvy producers behind it.. I am sure they will find stars to filter in.
Kinky Boots may have the same fate if they don't get more recognizable names to a 2018 audience.
A Bronx Tale should be gone by Labor Day.
I think the Broadhurst may open up for the spring.
I could see The Bands Visit running out of steam shortly after the Tonys and closing by the New Year.
I hope not, but the Imperial may very likely be open.

I hope they fill it quicker, but The Lycuem
The Kerr might be open if Springsteen doesn't extend again
Depending on how it fares with NY audiences, The Hudson may be open.

See the Shubert becoming free, Too big a house for Mockinbird and also trying Tom re-write an American classic.

I don't think Mockingbird will close in under a month though. It opens in early December, it certainly won't be closed in time for a show to go into the Shubert by the spring.
Honestly, I doubt Beautiful, Waitress, Kinky Boots and School of Rock will close in that time- those shows have proven that they still hold up well in both the tourist months and the rest of the year. Also, all of those shows have recouped their initial investments, so unless there's a pretty sharp drop in ticket sales I can see them each sticking around for a few more years. I also think Nickelodeon will keep pumping money into Spongebob for as long as they possibly can whether it does well at the Tonys or not- besides, I'm going to guess that it's going to start pulling in more money as kids get out of school for the summer and start vacationing in the city. I have a feeling they'll treat Spongebob the same way Disney treats all of their shows- unless they start really losing money it's going to stick around.

I wouldn't be surprised to see the Glenda Jackson King Lear go into the Golden.

Isn't the Belasco essentially taken for spring? Network closes mid-march so it would be hard for something else to squeeze in before Tony cutoff date.
Is The Ferryman actually open ended? Telecharge has it on sale through February 17.

Maybe the Jacobs, as little_sally suggested, and Hayes could get another show for this season as well? Though The Ferryman isn't specifically billed as a limited run, not sure the chances of it extending (beyond February 17) given the predominantly UK cast. And Torch Song is currently a limited run scheduled to end February 24.
