There are a bunch of threads on this subject already, but I'll bite.

The Fantasticks has one of the most elegant overtures I've ever heard.
She Loves Me is on of my personal favorites
and while not an overture, I think The prologue from Godspell is the best opening Ive heard for a showin a long time.

Candide for sure. Gypsy, The Phantom of the Opera, Kiss Me, Kate and oddly Cabaret. I downloaded the Cabaret overture on itunes. It's crap but I like listening to it. The entr'acte is better, though not on the new London revival CD as they butchered it. I've always found the entr'act in Beauty and the Beast to be gorgeous and often overlooked because it's Disney.

Gypsy and The Drowsy Chaperone are my favorites.

BATB has a nice overture/entr'acte. Wizard of Oz (Though film) has a lovely one, and I really kinda like the one for Carrie...nicely ominus, slightly ridiculous. I like the exit music for "Into the Woods" too.

I definitely second Candide and Threepenny.

Again, no idea what people see in Gypsy

I like "Gypsy" because it sort of grabs you by the waist and pulls you along.

I love Candide, Gypsy, Sunset Boulevard, Follies, and Applause.

Funny, it seems to be less debate over Overtures than anything else. Maybe it's because there's rules to a great overture, it's not so much a taste thing.

ETA: Follies.

While short, The Producers overture really hit me when I first heard it.
'Made me fall in love with it from the get-go.

I think Sunset Boulevard's overture is hauntingly beautiful.

I LOVE Cats' overture. Don't ask me why.

Of course, I love Gypsy's and Candide's overtures. :)
