I would actually assume the opposite. it had seemed to me that Lin had an alternate to give himself (an obviously very busy man) a day off, and also as a solid to Javier. It doesn't seem to be that taxing of a role, especially compared to roles that usually have an alternate. Evita needed one, Christine Daae doesn't (I don't think). Hell, Elphaba doesn't have one.

I would guess that people will start departing the week after the Tony Awards.

I always assumed Lin had an alternate starting in previews so that he was able to have days that he could actually watch the show before it was locked in, and then likely continued as a solid to Javier and possibly, as suggested here, to give himself a little time to work on the many projects he has going outside of the show.

Elphaba has no official alternate but the actress who plays her at any given time has still missed around 1 performance per week.

Everyone has an out in their contract (assuming they have decent agents) for them to leave for another project at any time, which is what Groff did.

Why are so many of the people who post on these boards so darn nasty all the time?

Theatre makes me joyously happy --especially in contrast to many other things in my life -- but you cant go a page around here without seeing someone attacking someone.

Is it just because it's easy to be nasty because you don't have to look the other person in the face?

I think what happened here is conflating "alternate" and "understudy". An alternate, like Javier, goes in on scheduled days (unless he himself is sick). He doesn't have another role in the show aside from alternating in the lead roll. An understudy typically has another, smaller role in the show but can swap into a principal role if someone is sick or has to take off for whatever other unexpected reason. So Jon Rua plays Charles Lee and is in the ensemble, but also understudies Hamilton and has had to cover for Javier when he was sick on his scheduled performance days.

So Rachel Tucker has an understudy, but not a scheduled alternate.

But Javier is still the standby for shows he's not on for.

Elphaba has a standby (someone who is ready to go on at a moment's notice) and an understudy in the ensemble. 

Javi is a combination of a standby (since he is ready to go on should Lin not be able to during his scheduled performances) and an alternate since he does the scheduled weekend matinees.

Groff also had an out clause when he left in November to film the Looking movie.

I can definitely see Leslie getting offers.  But it will depend on how the good the opportunity is.  In Groff's case the role he took was too good to pass up.

If Javi takes over for Lin, I guess Jon Rua is the alternate?  He's the only other person to have played Hamilton.  And that's a really good question about the other productions.  My would guess yes.

Id really love to see Leslie do the London production, but by his comment, it seems that he wont be carrying on as Burr at all, which makes me sad lol

It's starting to look like many of them will extend beyond July. The recent interview with Leslie seems to hint as much, and in Renee's recent Facebook Live chat she says that everyone is currently renegotiating. I honestly don't see any dramatic fall outs in terms of packages and compensation especially given how the cast is invested in the show and how the show is making money, so I think it's just a matter of time until they agree on packages and finalize contracts.

Leslie has said before that he would love to make his London debut.

I just saw Eclipsed, which I thought was absolutely incredible, with a brilliant cast. And as I left, I had a possible thought. After Eclipsed closes, Saycon Sengbloh should replace Renee Elise Goldsberry as Angelica in Hamilton. I'm thinking back to her past broadway experiences, specifically in Motown and in Holler If Ya Hear me. She has the voice, she can rap, and another Tony Nominee would be joining the cast.
