I'm interested in seeing both Hedwig and the Angry Inch and If/Then after they open but I don't think I can afford good seats for both. I know it's a little early but does anyone know which one would be worth paying more for a better view?

I don't think anyone can really answer that question at this point, but here are a few things that can be said.

1. The cheapest seats for Hedwig are cheaper than the cheapest seats for If/Then.
2. The cheapest seats for Hedwig are also lousier than the cheapest seats for If/Then.
3. It is far more likely that there will be good discounted seats for If/Then than for Hedwig.

I don't know how any of this factors into your analysis. Perhaps after we have a sense of staging it may be possible to add other considerations.

I assume Hedwig will resemble a concert musical with no ensemble and simple scenic elements. It is more of a show to hear than see so your seat shouldn't matter. However, If/Then has a large cast and a substantial set. This includes a mirrored ceiling that gives the audience an interesting view of the show from above. The best way to experience this is from the front orchestra or the front mezzanine. Go with If/Then.
